Scientist obtained badly constructed tree using rather divergent DNA sequences, T-Coffee program and JC69 model. What can you suggest to do?

Using protein sequences is a good solution. And it will be even better to use PAM1 substitution model instead of default PAM250.

Scientist should try to use protein sequences instead of DNA sequences.

Probably more delicate DNA models like Kimura models could help.
